The way Size Advantages is worded makes it sound as though complications would have no effect on the player when using stealth, hiding, or flipping defense. Is that the intention?

I would say it would be a judgment call for the GM, (but personally I wouldn't be opposed to allowing them to ignore complications when attempting those tasks). I think the appeal of playing a character of that size is to gain very specific advantages, but at great cost.
